You are correct. He was making it so it could no longer be found on record. Unmarked Vault so nobody will know what It' s supposed to be in there.

At the end when the agent takes the name tag off the vault door and you ask "was that supposed to happen?" I think it was. Coulson wanted that device buried and not on file. So I think the agent was doing what Coulson ordered. I think. Although not completely sure.
