Clara's issue with Missy is more "turned my boyfriend's corpse into a Cyberman" than the hole bit. And while it's not said on screen...isn't it awfully suspicious that Danny got hit by a car that just "came out of nowhere?" Right when Missy was stalking the Doctor and Clara. Pure theorizing here but I bet Clara connected those dots.

Yeah in Who, if you see someone die, assume they're dead....but may not be lol As Frank mentions in his comment it happens in Who a lot, Davors and the Master especially, so yeah, assume if they die, they're dead...but may come back any time - Got it? lol
