That'd be a good way to go about it, and hopefully it'd go through with it in gameplay terms, making enemies far more dangerous if you are caught, making your ability to fight back more limited. A big problem has been that CTOS has always felt weirdly disconnected from the actual goings on of gameplay and plot, so if the character got well and truly screwed over and we see it happen then it'd feel more real and give weight to the game. Also a recent patch expanded the ending, with coords in the patch pointing to Brixton market, so my throwing out London as a setting may not be so far fetched, but it's too early to tell.

Ideally, an underdog story would be pretty great. Maybe someone like Jason Brody? Maybe? Someone with barely any experience thrown into a situation where their life is completely ruined by CTOS and need a way to clear their name. Someone not okay with killing and thus encouraging non-lethal gameplay. Being left to sneak more in the game. Non-lethal would help keep a lighthearted tone, and would help encouraging hacking as well. I dunno, I guess that'd be a nice addition to the challenge, too, considering this is a game about hacking.
